Is it possible to create one application with a lot of sub application, and define independently the mobile user for each sub application? So that everyone won't have access to anything?

Yes you can, and you would use this to build menu filtering based on a designated User fields, formula something like : #user/staff_type = 'cleaner' , where staff_type is the user field added under the Mobile Workers tab in Users menu.
